Best time for whales at Hermanus is in the morning up to about 1000hrs and the from about 1600hrs.
Plenty of time to visit Cape Town, Cape point and the penguins at Boulders (Simon's Town). You don't need to stay in Cape Town - its expensive - stay either in the park at Bontebok, Hermanus or Simon's Town.
Hope this helps
Regards
JDW

Goronta, have visited all these parks a few times except for MZNP and Camdeboo once, but the suggestions given are spot on.

Golden Gate - 3 nights (incl to explore the town of Clarens)
Camdeboo - 2 nights (enjoy the Valley of Desolation)
MZNP - 3 nights minimum (those mountain zebras are just beautiful and see if you can spot the brown hyena)
Addo - 3 nights minimum (this is about 200km from MZNP)
Storms River - 2 nights or even 3 - visit Nature's Valley and do the treetop thingy.
Wildernis at Ebb & Flo - 3 nights - try for a weekend then you can visit the excellent Sedgefield Farmers market the Saturday morning - a must and then also do a canoe trip on the Touw river and visit some hides on the various lakes if you love birding.
Bontebok, I will say do a 1 night sleepover and spend the next morning exploring after leaving for Hermanus if you are going that way.

Hope I have not confused you even more with my suggestions. :D

pm me if you are interested in some gems along the road of travelling...
